I'm having the same issue with the second analog stick. Windows sees it fine, when I try to map in Wing Commander, I get no recognition that there's an error.

Windows 7 Ultimate, 64bit
Logitec Cordless Rumble Pad 2

Yes, and if I press the D-Pad, it recognizes that a button was pressed. Just no X-Y axis on the second analog stick.

I have the same problem. Win7 x64, Logitech Cordless RumblePad, Z Axis and Z Rotation do not register. :( Windows and other games see them fine. So the Second (right) joystick is useless. Any Suggestions?

I have mine working now. I realized in the game you need to go to controls, then select Ship Controls. At the bottom of the list there are options for throttle and bank axis. These are not set by default.

I also have a similar problem with the logitech wingman cordless - the game will see all the various axis and buttons in the config screen. When I start the mission, neither anlogue stick or the z-slider work. the dpad functions fine as a hat and all the buttons work.

blacklotus - did you have to do anything else to get the flight controls working?

EDIT - nevermind - had to turn the mouse option off - all good now
