I'm currently playing the mission where you start off defending the Cabot's group then move to the jump point blockade where the Wrathgar's fleet overwhelms Confed and you withdraw. I have not withdrawn. I've destroyed all nearby fighter cover and are inside of the Wrathgar's flight bay. It's escort ships are pouring fire into her in an attempt to get me and my fire from the inside is causing considerable hull damage. Will destroying her early effect the game adversely? Will she just regenerate and the game will continue as normal?

Nope, destroying her might at best break the mission. In fact, I suspect the ship is guardianed (=its hull can't go under a certain threshold), so that even an extremely determined player can't destroy it by him/herself.

Being in fear of the mission breaking, I decided to let her live since it isn't the easiest to complete. After finishing the campaign I replayed the mission on the simulator and the Wrathgar cannot go under %1 hull. After further review, while inside the heavy carriers, only my fire caused hull damaged, the escorting destroyer and cruiser fire only seemed to cause damage. Shields showed hits from impacts but registered no noticeable damage. Looks like the Kilrathi turned friendly fire off.

And what's really crazy is that the Wrathgar in the final mission has a hell of a lot of more hitpoints than the instances of it in earlier missions. I tried the same thing in the mission where the Hermes gets chased by the Wrathgar and her full fighter compliment. The ship's health goes down fairly easily, but will not go below a certain level.
